Destroying the enemy's HQ (or capturing it in GLWG) is the goal in many Campaign missions. In GBWG, HQ Buildings cannot be repaired. In non-campaign modes, destroying or capturing the opponent's HQ is a way to win the game, so protect your HQ and at least one Barracks at all times to pervent your opponent from winning.
